Where are these in the modern Bible? Why are they included in some Bibles but not in others?

Agreed. If nothing else it wouold be interesting to examine some of the other early Christian Churces, for example, the Ethiopian Church.

there are actually quite a few of the heresies that might even be considered mainstream theology today.

You see, as YOU interpret the Bible, Peter is not the Rock on which the church is founded.
But that is YOUR interpretation.
It is exactly things like this that show that the Bible is not accurate (except in an individuals peculiar interpretation).
One of the beauties of the literalists is that they can interpret it anyway they want.
