First, let me explain this to the broader audience. Peter is talking about the list of messages you get when you click on your user name (or any member's user name). In the far right hand column is an indication as to whether replies have been posted to your message. It says "Yes" if there are replies, and nothing otherwise.
The only way to get rid of this "Yes" is to reply to the message, but there are many messages for which no reply is needed. For example, say someone posted the message, "Thanks for the information," in reply to some help you'd provided. Now there will be a "Yes" in the "Replies Await" column for your message. The only way to get rid of the yes is to reply, perhaps saying, "You're welcome," and pushing the problem with the "Yes" over to the person you helped.
There is no imperative to reply to a message, but it sounds like you share my unsettled feeling seeing those "Yeses". In other words, this bothers me, too, and so it's something I have already given some thought to. I can add a feature that would allow you to acknowledge the "Yes" and make it go away without sending a message - it wouldn't be very difficult. But I'm already pretty busy, and so I'll only do so if at least two other members express a desire for this feature. This is based on my rough rule of thumb that only one out of every 20 or 30 people who want something actually speak up.
So anyone who would like the ability to eliminate the "Yes" for messages to which they need not reply, please respond to this message.
PS - At present the member message list only includes the most recent message from the member in each thread. So if someone finally replies to an earlier message, that fact might be missed. I haven't developed a solution for this yet, but it is on my list.
